I noticed a negative value in CO2 emission sector and water balance for activity 3 and 4 A2 of hands-on 11. May I know the reason why, or am I doing something wrong.

You are not doing anything wrong, your results look correct. Figuring out what those negative values mean is one of the learning outcomes of the hands on work, so if I may I would ask the question back to you.
One hint: the negative CO2 emissions that you see are related to forest; and regarding the water balance, since it is a balance, it needs to be seen in terms of inputs (positive) to the land and outputs (negative) leaving the land.

Almost.
In this model we consider only forests as a carbon sink. So, on that you are right.
Regarding water, there should be no negative emissions from water bodies.
There are negative values in the graph of water balance, but that only means that it is water ‘outputs’ from the land (e.g. evapotranspiration), as opposed to the water ‘inputs’ (e.g. precipitation).
